I have a main Sierra Chart instance

I also created a new instance before using the New Instance command. So it is in a subfolder of the main instance.

Now I would like to move the new instance to another computer.

Can I just move its entire folder to a new computer? It won't affect the new instance or the original instance if I do this?

Yes you can move the entire folder. That is not a problem. If you want to change the Data Files Folder you can do that:
General Settings Window: Data Files Folder (Global Settings >> General Settings >> Paths >> Files and Folder Paths)

It will not affect the main instance in any way.
