Did you check with your broker to ensure that there was no actual trade open at that time? It sounds like there was not an actual order sent from this, so using Flatten is not an issue. What is occurring is that your Order Fills are not aligned properly. This will occur if either an order fill is missing, or if the time for when to load the order fills is set to a place in the middle of an open position - such that everything is offset by an order.
