We apologize for the delay here. There are two things that we have done. First we have made sure, that the Files to Open on Startup functionality:
General Settings Window: Open Files On Startup (Global Settings >> General Settings >> General >> Startup)

will only open Chartbooks belonging to that instance. This is working as expected.

And in the latest prerelease we have also added the ability through the File menu to start a particular sub instance #2 through 15. This is a very helpful feature with managing instances.
