Q1: is there a limit on how many separate instances of SC (installed in separate folders) can be run at the same time on the same machine?

None that I know of. One of the benefits of separate instances is they can run on different cores, so you are ultimately limited by your system hardware: cores, RAM, and speed.

Q2: In general, when is it a good idea to run an "instance" of SC as part of an already opened SC version? Is it when connecting to the same trading service,
but needed a set of different chartbooks and different symbols to be sent to the same?

Yes, but there is another reason why. Each instance allows only one chartbook to be displayed at any time. Having more instances lets you see more than one chartbook at once.
