First, with regards to the Mbox indicators, you need to talk to the developer of those studies and let them know that they need to update their studies due to changes that have been made going back to version 2155. You will find the information related to this in the first bullet-point here:

Second, with regards to your setup, you need to go to a Backup file of your configuration. The instructions to do this are found here:

If some of your colors are chart specific, then you may also need to restore a backup chartbook. Refer to the information here for how to restore a backup chartbook:

And finally, make sure you have enough drive space on your system. It's possible that what has occurred was due to being out of drive space.
