I'd like to build an auto trading system with quite a few graphical indications and signs that something is happening on the chart in accordance to my rules, and a trade should be taken; e.g. MA cross, Stoch rises and price crosses MA and a few others. When those conditions are happening, I want the background color to be changed, MAs change their colors and some other graphical signs to show up on the chart, and the trade to be taken.

Now, my question is - is it better to set those graphical appearances individually for each study and their conditions which I wait for, and then only program the Excel sheet with the rules, entries and exits, OR once I have the studies on the chart, I should just program the Excel sheet and put those graphical signs into the Spreadsheet System for Trading, in to the N to Z columns, and use the Spreadsheet System for Trading study to implement those graphical signs...?

You will want to have the Spreadsheet System for Trading study color the background when the rules condition formula is met.

With this study you will want to set the corresponding Subgraph for the column with the condition formula to this Draw Style:
Chart Studies: Background (ACSIL: DRAWSTYLE_BACKGROUND)
