Some assets won't load well in my subinstance charts so I need to load them in my main instance first.
This does not tell us anything. We need specifics. However, refer to this documentation:

Then I need to load them in my subinstance chartbooks and finally delete them (manually) from the main data folder to avoid duplicates.
Do not delete any of the historical chart data files in the main instance since they are relied upon by the sub instances.

This is so laborious and if you are not careful you can end up with a big chunk of duplicated data. Why not just share the same data folder for main instance and subinstances? It's much more simple and I just don't see any disadvantage in that.
You are making this more complicated than it needs to be. It is not within the scope of our support to answer the second question.
