In a Sub-Instance select "Global Settings >> General Settings >> General >> Select Files to Open on Startup" to open the window to select the files to open on startup. Remove all the items in that window and add the files back to the list making sure that the Data folder being used is the correct one for that sub-instance.

Then restart the sub-instance and see if this resolves the issue.
