There is special consideration done in the programming for how certain items will be displayed. We can see where this might lead to some items not being outputted properly. Try setting the Input for "Use Default Number Formatting for All Subgraphs" to be "Yes", and then set the "Value Format" for the study to be whatever you feel is best for the numbers you want to output. Then export the data and see if there are still items you are not getting. Let us know if there are specific items that are still not output.
