It sounds like the order fill from closing the trade did not get updated in Sierra Chart. You would therefore need to enter this fill manually to offset the opening position. Refer to the following:

The other option is set to set your "Order Fills Start Date-Time" to a time where you know you are flat in the market, so everything will move forward correctly.
