We are not seeing any issue with "Write Bar and Study Data to File" and the subgraphs in the "Spreadsheet System for Trading". Are the subgraphs in the "Spreadsheet System for Trading" hidden? By default, the "Write Bar and Study Data to File" does not output hidden subgraphs. You can change that in the Inputs for the study - or you can change the status of the subgraphs.
