Sorry, we were confusing a few of the settings. What you are seeing is correct - the setting for the number of Pulling/Stacking levels is a global setting, so it will change the number of levels for both charts. The only total solution would be to use a separate instance (File >> New Instance) and set up the number of levels separately there.
