Are you having the same issue when you try to use the Flatten option with a Control Bar button? If the control bar button works, then the keyboard shortcut should work. Try a different keyboard option other than the "Spacebar". Keyboard shortcuts that are set to a single key run the risk of not working properly, since you are now asking the key to perform 2 functions.
