This is the report from the programmer who checked on this: I've tried to reproduce the issue with the control bars, but everything works as expected. I tried to move main window and/or control bars to second monitor and after restart control bars maintained their positions.
So this is going to be an operating system /driver level issue. We have seen this before with more than two monitors.
