My understanding is If I want to try an autotrader in Sim and trade my other charts live I cannot set chart by chart to do this...Either all charts are in sim or all charts are in live.
It seems i can accomplish by running 2 instances of Sierra?
My questions are can I install a second instance with same login for Sierra and for the data? Or how can this be accomplished most efficiaently/
if you can point me to some instructional links it would be awesome.

Yes you do need to have two separate instances of Sierra Chart and the easiest and really the only way to do this in order to share the market data, is to use a sub instance:
Using DTC Server for Data and Trading in Another Sierra Chart Instance

And also refer to this particular section:
Using DTC Server for Data and Trading in Another Sierra Chart Instance: Using the Correct Trade Account (Rejections Related to Simulation Mode) (Using correct trade account)
