The order of removing the Heikin-Ashi has no impact. What exactly is occurring when you state that " the color bars for the alert condition studies do not transfer to the default main price graph"? What makes you state this? Also, after removing the Heikin-Ashi study, what do the "Color Bars" studies have their "Based On" set to?
