Are you using the Flatten button on the Trade Window, or are you using a Control Bar Button, or are you selecting the right-mouse option and then Flatten? Each of these is a bit different, in particular the "Flatten" button on the Trade Window is really a "Flatten and Cancel", so any attached orders will be closed out. But if you setup a Control Bar button for "Flatten" (and not "Flatten and Cancel") then that will only flatten the open position and will leave the working orders.
