The Message Log always comes up after selecting "Windows >> Reset Windows", it is not something to be concerned with.

The Trade Window is considered a child window of the chart, therefore you would need to select "Chart >> Reset Child Windows" in order to reset the position of the Trade Window. Refer to the following:
Chart Menu: Reset Child Window (Chart menu)
