What is occurring is that the window from the other chartbook is staying viewable, even though you have changed chartbooks. This has nothing to do with the setting for "Always on Top". Rather, it is the setting for "Window >> Window Always Visible". When this option is enabled, then that window will stay visible when you change chartbooks.
