It sounds like you are using the Subgraph Difference study on the original data and not on the adjusted data. But really, you should just do everything you need within the Spreadsheet Study and then display the output from the Spreadsheet Study as your difference. Columns K, L, M, and N are set to display by default, so you would need to turn off those columns you do not want and turn on the ones you do.
