We just tried doing a Study Collection with just the Countdown Timer set to display in the lower left and it consistently puts it in the correct location when we load the Study Collection. The other odd thing is that the default location for the Countdown Timer is the upper left corner, not bottom right. Unless you specifically changed the defaults for that study.
