Sub instances do not get mixed up. That is not even possible. It all depends upon the port number you have set for the DTC Server that they are launched from (File >> New Instance). And you should shut them down when the main instance is shutdown especially if you are changing the port numbers of the server instances or if you have a port number conflict.
